So my naptha in the pyrex dish ended up sitting out longer than initially planned and we were left with orange goo. I cleaned this goo out with acetone and put it in a jar, then added warm water mixed with sodium carbonate to try to clean it. I didn't realize acetone was soluble in water and expected a separate layer like with naptha. Now I have a chocolate milk looking mix and I'm not sure how to pull the DMT out of this.

Any help?

Evaporate it. You will end up with sodium carb and freebase dmt. Dissolve this in small amount of naptha, no sodium carb will go in. Filter out soldium carb and freeze precip the naptha.

This should work theoretically.. though not sure why you have a brown chocolate milk solution, that sounds ominous, like oxidized dmt.

put it in a bowl, and put the bowl on a pot of water to heat out the acetone/water. Use a hot plate not open flame.

Acetone will also mix with naphtha, a few years ago I thought acetone should be insoluble in naphtha and f'd up a project but learned a valuable lesson.
